auto to manual trans swap 2000 S-10 engine light delema

I have a 2000 S-10 with a 2.2L engine. last year I took out the automatic and installed a 5 speed. The 5 speed I got came out of a crashed 2000 S-10 with the same motor. I got the truck to drive and operate just fine but! The check engine light is on for auto transmission codes. I had the GM dealer reflash the PCM, didn't work. The codes are still there. I can't reregister this truck now because it needs emissions done and they wont allow it to pass with the check engine light on. Please someone help shed some light on my delema.
